The best way to not lose your JR rail pass while traveling is to put it your wallet and have for extra caution get an AirTag and put it together in your wallet.
Apple AirTag for Travel
This is a simple yet effective hack. Back a few years ago, the rail pass came with a cover that was conveniently large enough to fit in your pocket and almost impossible to lose if you secure it properly.
These days, the rail pass is just ticket stub so it’s smaller and easier to lost. However, due to it’s smaller size, it will fit conveniently in your wallet.
Most times you can just flash your ticket to the stationmaster and they will let you in. Some times they will check your ID (passport/visa) but this is rare. In this case, I would use a passport wallet and have my passport, rail pass, and an airtag inside!
What if I don’t use Apple Products?
If you don’t use apple products, don’t worry! They have Tile! It’s for android and it works like an Airtag with a few differences. Both trackers have their pros and cons but helps track your belongings.
If you want to use AirTag with your Android, you will be able to find it but you have to set it up with and iPhone first. To have your android phone find an AirTag, download Apple’s Tracker Detect app from the Google Play store to scan for nearby AirTags.
Remember, when you travel alone or as a group alone, learning to be self reliant could be a game changer in having some of the most memorable trips in your life!

Alternative hack if you lose your paper pass (this only works if you have a close up photo of the pass): instead of being helped by an agent (that will want to see your paper pass) go to the self service Kiosk and let it scan the photo of your pass and select a reserved seat on the Hikari for a long distance station or KODAMA for a relatively nearby station. To enter the Shinkansen area you will need to buy a basic (and cheapest available) ticket for the very next KODAMA stop. Once you have both the cheap ticket and the reservation ticket for your ultimate destination use the cheap ticket to go thru to the platforms and wait for your train and sit in your assigned seat!
